The 49-year-old has been appointed by the Ammies and has put pen to paper on a two-year deal at the League Two club. He had been in caretaker charge of the club following Richie Wellens' dismissal and took 20 points from 11 games at the helm of the Peninsula Stadium club.
Bowyer took Salford to within two points of the League Two play-offs, signing off with a 3-0 win over Leyton Orient on the final day of the season.
