Aguero suffered a problem with his meniscus in the second game back after the restart and will miss the remainder of the Premier League and FA Cup campaign after undergoing surgery in Barcelona.
Following the FA Cup final on August 1 should the Blues make it, Guardiola's side will then resume their Champions League campaign with the second leg of their last-16 clash against Real Madrid.
While a venue has not yet been confirmed, it will take place six or seven days after the FA Cup final before the final three rounds are held in Lisbon between August 12.
